Preliminaries

Creating this Task Template requires that you have a single FASTA file for each gene. Each of those FASTA files must define the allele library for the gene, and may contain only one or multiple allele sequences.

If you have instead only one single FASTA file for all the genes, that contains exactly one allele for each of the genes, then please perform the following steps to split it into multiple files:

  • Step 1: Invoke in the menu command File | Open and choose the FASTA file.
  • Step 2: In the upcoming dialog press Load Sequence(s).
  • Step 3: Press Select All in the selection dialog and confirm with OK.
  • Step 4: All sequences are loaded in the navigation tree Files on the lower right. Press CTRL-A to select all.
  • Step 5: Right-click into the navigation tree and choose in the popup menu Export Sequence to FASTA File(s).
  • Step 6: Select the checkbox Create a separate file for each sequence and confirm with OK.
  • Step 7: In the upcoming dialog choose a directory where the files will be stored (preferably create a new subdirectory for the files) and confirm with OK.

Creating the Task Template

  • Step 1: Invoke in the menu command File | New | Task Template.
  • Step 2: In the upcoming dialog choose Create Task Template for Whole Genome Sequencing Data.
  • Step 3: Choose Create Task Template by Allele Libraries.
  • Step 4: In the upcoming dialog enter a Name, the Genus and the Species for your Task Template.
  • Step 5: Choose in the field Application the value Typing.
  • Step 6: Press the button Import Allele Libraries.
  • Step 7: In the upcoming file dialog choose all the allele libraries as FASTA files. Each file represents one gene, and must contain one or more alleles of this gene.
  • Step 8: In the upcoming "Import Allele Libraries" dialog select the radio button Use numeric allele names and discard sequence names and confirm with OK.
  • Step 9: Press the button Next.
  • Step 10: The QC Procedure settings are shown. They can be left to default. Press the button Next.
  • Step 11: Finally press the button Finish to store the new Task Template.
