The CGE MobileElementFinder (GPL v3) source code was slightly modified to add the strand information for each BLAST hit to the output report. Two lines (338 and 359) were modified in file io.py. sed '/"cigar": None,/a \ \ \ \ \ \ \ \ \ \ \ \ "strand": None,' io.py sed '/"cigar": mge_result.cigar,/a \ \ \ \ \ \ \ \ \ \ \ \ "strand": ("-", "+")[mge_result.strand==-1],' io.py The modified io.py can be dowloaded below and is released under the same GPL v3.
